I never had a problem with tongue side soreness, had some lower lip soreness on the first tray that was sanded down on the next few and haven't had to file anything since. Actually I think that irritation I developed on the first day was my worst experience so far (just because even getting it sanded on day 2, it took a while to heal). At four months in, I'd say that's pretty good.

However anything that fixes the dreaded sharp edges is good in my book
The problems:
Lower crowding, a slightly rotated upper canine and a deep bite
